This option uses Maximum Likelihood to estimate the amount of variation in the nucleotide or amino acid substitution rates among sites and finds the corresponding alpha parameter for the gamma rate distribution. Results are given in discrete form. The parameter value chosen is that which maximizez the probability of the given data.
