MEGA 4 Linux Edition (LE)

MEGA 4 LE is provided FREE for use in research and education (see terms below). MEGA 4 LE relies on the open-source WINE project to provide a Windows compatibility layer for Linux-based systems. As such, you may experience some minor visual and/or performance variation using MEGA 4 LE on Linux versus the Windows version of MEGA 4.

Important Requirements and Information:
1. You must have root or "super user" access privileges in order to install MEGA for Linux
2. A WINE compatible X11 display is required
3. MEGA 4 LE is currently developed and tested for use on the RedHat based system only
4. The Help manual for MEGA 4 LE is not available temporally; you can download the MEGA PDF manual or use the MEGA online manual
5. By downloading MEGA 4 LE, you are agreeing not to redistribute the MEGA 4 LE software and associated materials partially or fully in any form.

MEGA 4 has been tested succesfully on the following versions of Linux: Red Hat (Kernel 2.6.20 and 2.6.23) and Ubuntu 7.1. In these operating system versions, you may use the following Wine releases (0.9.39, 0.9.46, 0.9.55, 0.9.56).
MEGA 4 RPM package can be installed directly on Red Hat versions mentioned above. In order to install MEGA 4 on Ubuntu, you need to follow two steps.
1. alien –k package.rpm (you will get a file called package.deb after this command)
2. dpkg –i package.deb
Installation Instruction

The installation of MEGA 4 LE depends on the X kernel that you use. Most of the time, the installation will start automatically after clicking the Submit and Download button on this page. Generally, the download window will open with two options:

Option 1: Open with Software Installer
By choosing this option, the package manager will guide you through the installation.
1. You will be asked to enter your root password
2. The Installing Packages window will be open: click the Apply button to start the installation
3. The installer will check the MEGA dependencies. If the Dependencies Added window opens, then click Continue or Install Anyway to install the necessary dependencies.

Option 2: Save to disk
If you choose this option, you can install MEGA manually.
1. Login as super user or root
2. Make sure that you have RPM installed. If you don't, then key in the following command to install it:
yum install rpm
3. If you don't have WINE installed, you will need to install Wine by yum install wine
4. After you get RPM, you can install MEGA 4 LE by typing:
rpm -i MEGA-4-01.i386.rpm
or:
rpm -Uvh MEGA-4-01.i386.rpm
When you run MEGA for the first time:
1. Login as normal user
2. Type mega from the command line
3. MEGA will create the WINE folder for user
4. The window for installing the Mozilla ActiveX Control will open. Click the Install button to complete the installation
5. MEGA will be launched automatically
These steps will only need to be taken once by each user during the first run of MEGA after the MEGA installation.

Known Limitations: The current beta version of MEGA 4 LE is known to have bugs in the Web Browser functionality, which includes BLAST searching and importing web data to the Alignment Explorer. Additionally the Caption Expert system does not currently function in MEGA 4 LE. These issues are being addressed for the final release of MEGA 4 LE.

System Recommendations:
We recommend a computer with at least 64 MB of RAM, 50 MB hard disk space, and an entry-level Pentium processor or equivalent. For analysis of large data sets, you should have a faster processor and larger amount of physical memory for efficient computation.
